Hello,can I apply for another SSL certificate for custom domain within the same account ?
Yes, there is no limit I think 
when i try the custom domian doesnt show up at adding cname section
You need to add your custom domain as addon domain in your vPanel first.

You might have added it in your other account if you haven’t added in that account already.
If you have added addon domain in your that account already then you will be able to find it there else you might have added it in other account with infinityfree.
